You must have at least 1 pokemon with you, so you can only deposit 5/6 of your party at once. Just withdraw another pokemon if you want to deposit the one you are speaking of so badly.How do I deposit my pokemon into my PC?
The game requires you to have at least 1 pokemon with you at all times. So if you want to deposit your last pokemon, withdraw another pokemon from the PC and deposit the one you want to be deposited. Same idea with fainting. If all your pokemon fainted, you will have a blackout because the game doesn't want you to run into some wild pokemon without any pokemon on hand.
